And you are yourself posting what the Rambam is saying- namely, that some Pessukim in Tenach, some books of the Tenach and some divrei chazal should not be taken at face value. He did not discuss divrei chazal on natural sciences but is talking about divrei chazal that can be puzzling- same as Sifrei tenach can be puzzling (Shir Hashirm certainly comes to mind). He is drawing a comparison between these two (Tenach and chazal)and I don’t think he was talking about natural sciences in Shir Hashirim.
