The Mishneh Lamelech Hilchas Tarumas (7,1) has a safek if something is only assur rabbinically but permitted biblically does it become prohibited biblically. If teruma is tamei rabbinically would a non-kohen eating it get kares. The question also applies if the rabbonon forbid to do a mitzva, will they take the mitzva away from him biblically? An example leining krias shema after midnight according to the chachomim in Maseches Barochos. The same question applies here, since the shoes are only forbidden to wear rabbinically. The Mnchas Yitzchok (6,57) answers that once the rabonon assered it, it is not considered clothing anymore. This is surprising as discussed above.
